Zhang, Ze;Lee, Min Kyung;Perreard, Laurent;Kelsey, Karl T.;Christensen, Brock C.;Salas, Lucas A. research published 《 Navigating the hydroxymethylome: experimental biases and quality control tools for the tandem bisulfite and oxidative bisulfite Illumina microarrays》, the research content is summarized as follows. Aim: Tandem bisulfite (BS) and oxidative bisulfite (oxBS) conversion on DNA followed by hybridization to Infinium Human Methylation BeadChips allows nucleotide resolution of 5-hydroxymethylcytosine genome-wide. Here, the authors compared data quality acquired from BS-treated and oxBS-treated samples. Materials & methods: Raw BeadArray data from 417 pairs of samples across 12 independent datasets were included in the study. Probe call rates were compared between paired BS and oxBS treatments controlling for tech. variables. Results: oxBS-treated samples had a significantly lower call rate. Among tech. variables, DNA-specific extraction kits performed better with higher call rates after oxBS conversion. Conclusion: The authors emphasize the importance of quality control during oxBS conversion to minimize information loss and recommend using a DNA-specific extraction kit for DNA extraction and an oxBSQC package for data preprocessing. Lay abstract : DNA hydroxymethylation (5-hydroxymethylcytosine [5hmC]) is a chem. modification of the cytosines in the DNA that affects gene transcription. 5hmC has been used as a biomarker for early cancer detection and survival prediction in recent years. 5hmC is measured using tandem bisulfite (BS) and oxidative bisulfite (oxBS) conversion of DNA followed by quantification through DNA methylation microarrays. This study observed a consistent loss of high-quality data in oxBS-treated samples compared with BS-treated samples. The authors offer a bioinformatic tool to evaluate potential quality issues in the process and some tech. advice to reduce false signals in the data. Thus, they emphasize the importance of preserving DNA integrity when using tandem BS- and oxBS-treated DNA to measure 5-methylcytosine and 5hmC.

Zhu, Quanjing;Yang, Peng;Zhu, Chuiyu; He, Yong;Fang, Lichao;Huang, Hui;Li, Chenghong;Wang, Lina;Deng, Jun;Li, Yan;Zheng, Junsong research published 《 Wavelength-resolved photoelectrochemical biosensor triggered by cascade signal amplification reactions for RNA methylation analysis on a single interface》, the research content is summarized as follows. Among RNA (RNA) methylation modifications, those of m6A and m5C are the two most abundant forms, and the bias of m6A and m5C modification levels plays an essential role in many biol. processes. Therefore, constructing a mechanism that can simultaneously analyze the two modifications would be potentially very significant. Herein, we propose a wavelength-resolved photoelectrochem. (PEC) biosensor based on cascade signal amplification reactions for m6A-RNA and m5C-RNA anal. on a single interface. First, a target sequence was transformed with antibody-functionalized magnetic beads to obtain the initial sequences, triggering the 3D DNA nanomachine to transform and amplify targets by generating many output sequences. Subsequently, the output sequences were combined with rolling-circle-amplification (RCA) primer scaffolds, and then a DNA origami structure was formed based on RCA. A DNA origami could immobilize many photoelectrochem. mediators to amplify photocurrent responses. As expected, the proposed PEC biosensor exhibited excellent anal. performances for both m6A-RNA and m5C-RNA. The detection limits were as low as 1.96 fM and 7.37 pM, resp. The successful fabrication of the PEC biosensor opened new possibilities for epigenetic research and the diagnosis and treatment of methylation-related diseases.

Although germ cell fate is believed to be determined by signaling factors from differentiated somatic cells, the mol. mechanism behind this process remains obscure. In this study, premature meiosis in male germ cells was observed during the embryonic stage by conditional activation of β-catenin in Sertoli cells. Somatic and germ cell transcriptome results indicated that the BMP signaling pathway was enriched after β-catenin activation. In addition, we observed a decreased DNA methylation within a reduction of DNMT3A in germ cells of β-catenin activated testes and reversed increase after inhibiting BMP signaling pathway with LDN-193189. We also found that Dazl expression was increased in β-catenin activated testes and decreased after LDN treatment. Taken together, this study demonstrates that male germ cells entered meiosis prematurely during the embryonic stage after β-catenin activated in Sertoli cells. BMP signaling pathway involved in germ cell meiosis initiation by mediating DNA methylation to induce meiotic genes expression.

The study aimed to investigate the hepatoprotective effects of Capparis spinosa fruit extract (CSE) on triptolide (TP)-induced hepatotoxicity in vitro and in vivo. In vitro, we used a TP-induced AML-12 cell injury model and flow cytometry to determine the cell survival rate after intervention with CSE. In vivo, acute liver injury was induced by intragastric administration of TP (1000μg/kg) to C57BL/6 mice. Two exptl. groups received CSE treatment at 0.9 g/kg (CSE-Low (L)) or 2.8 g/kg (CSE-high (H)). CSE-H can significantly decrease liver cell apoptosis and ameliorated TP-induced liver injury. Furthermore, 19 metabolites identified in serum were associated with TP treatment and the levels of 13 metabolites were altered relative to TP treatment after CSE-H intervention. TP increased the activities of arachidonate 5-lipoxygenase-activating protein and choline kinase alpha in the liver, while CSE-H inhibited their activity. In conclusion, the CSE has good hepatoprotective effects on TP-induced hepatotoxicity.

The association between cancer and female reproduction remains largely unknown. Here we investigated the quality of oocytes and the developmental potential of zygotes using H22 tumor-bearing mice model. The results showed that the number of oocytes was decreased in tumor-bearing mice compared with the control mice, and accompanied scattered chromosomes was observed Further study revealed an abnormal epigenetic reprogramming occurred in the zygotes from the H22 tumor-bearing mice, as exemplified by the aberrant 5hmC/5mC modifications in the pronuclei. Finally, single-cell RNA sequencing was performed on the oocytes collected from the H22 tumor-bearing mice. Our data showed that 45 of the 202 differentially expressed genes in tumor-bearing group were closely associated with oocyte quality. Protein interaction anal. indicated that the potential interaction among these 45 genes. Collectively, our study uncovered that the quality of oocytes and early embryonic development were affected by H22 tumor bearing via the altered expression patterns of genes related with reproduction, providing new insights into the reproductive capability of female cancer patients.

Yu, Jiao;Gao, Guofeng;Wang, Jing;Zhao, Jieqiong;Zhang, Yu;Jiang, Dong;Huang, Feihu research published 《 Value of 5-Hydroxymethylcytosine in HBV-Carrying High-Risk Hepatocellular Carcinoma Population: An Evaluation Based on Differential Analysis.》, the research content is summarized as follows. Objective: To clarify the application value of 5-hydroxymethylcytosine (5hmC) in evaluating the progression of chronic hepatitis B (CHB) to hepatocellular carcinoma (HCC) based on difference analysis. Methods: A total of 180 patients were enrolled. Among them, 84 patients with chronic hepatitis B virus (HBV) infection while no progression to hepatocellular carcinoma (HCC) were included in the control group (CG), and 96 patients with HCC developed from HBV infection were included in the research group (RG). Two-thirds of the samples were used in the training set and 1/3 samples in the validation set to detect the level of 5hmC in both groups based on the modified nano-hmC-Seal technique. The expression levels of 5hmC-related genes TET2 and TET3 were quantified by qPCR, and the correlation between TET3 and 5hmC was analyzed by Pearson’s correlation coefficients. Receiver operating characteristic (ROC) curves were drawn to evaluate the application value of the TET3-based 5hmC prediction model in the early diagnosis of HCC. Results: (i) The expression of 5hmC in RG was lower than that in CG, no matter in the training set or the validation set. (ii) 5hmC was significantly enriched in the region between the transcription initiation site and the transcription end site but was depleted in the flanking region. (iii) 5hmC-related genes TET2 and TET3 were significantly downregulated in HCC patients, whether in the training set or the validation set. (iv) In both the training and validation sets, TET3 showed a positive association with 5hmC. (v) ROC analysis results showed that the 5hmC prediction model could be used to predict the progression of CHB to HCC (training set: AUC = 0.81, 0.729-0.893; validation set: AUC = 0.84, 0.739-0.936). Conclusions: TET3 expression based on 5hmC sequencing is a landmark molecule for evaluating the progression of HCC in CHB patients, which is worthy of further study and promotion.

Little is known about the impact of DNA methylation modifications on autoimmune hepatitis (AIH) pathogenesis and therapeutic response. We investigated the potential alterations of DNA methylation in AIH peripheral lymphocytes at diagnosis and remission. Methods : Ten AIH patients at diagnosis (time-point 1; AIH-tp1), 8/10 following biochem. response (time-point 2; AIH-tp2), 9 primary biliary cholangitis (PBC) and 10 healthy controls (HC) were investigated. Peripheral CD19(+) and CD4(+) cells were isolated. Global DNA methylation (5mC)/hydroxymethylation (5hmC) was studied by ELISAs. mRNA of DNA methylation (DNMT1/3A/3B) and their counteracting hydroxymethylation enzymes (TET1/2/3) was determined by quant. RT-PCR. Epigenome wide association study (EWAS) was performed in CD4(+) cells (Illumina HumanMethylation 850 K array) in AIH and HC. Total 5mC/5hmC was also assessed by immunohistochem. (IHC) on paraffin-embedded liver sections. Results : Reduced TET1 and increased DNMT3A mRNA levels characterized CD19(+) and CD4(+)-lymphocytes from AIH-tp1 compared to HC and PBC, resp., without affecting global DNA 5mC/5hmC. In AIH-tp1, CD4(+) DNMT3A expression was neg. correlated with serum IgG (P = .03). In remission, DNMT3A decreased in both CD19(+) and CD4(+) cells compared to AIH-tp1 (P = .02, P = .03 resp.). EWAS in CD4(+) cells from AIH patients confirmed important modifications in genes implicated in immune responses (HLA-DP, TNF, lnRNAs and CD86). IHC showed increased 5hmC staining of periportal infiltrating lymphocytes in AIH-tp1 compared to HC and PBC. Conclusion : Altered TET1 and DNMT3A expressions, characterize peripheral lymphocytes in AIH. DNMT3A was associated with disease activity and decreased following remission. Gene DNA methylation modifications affect immunol. pathways that may play an important role in AIH pathogenesis.

A review. Cancer is one of the major diseases threatening human life and health worldwide. Epigenetic modification refers to heritable changes in the genetic material without any changes in the nucleic acid sequence and results in heritable phenotypic changes. Epigenetic modifications regulate many biol. processes, such as growth, aging, and various diseases, including cancer. With the advancement of next-generation sequencing technol., the role of RNA modifications in cancer progression has become increasingly prominent and is a hot spot in scientific research. This review studied several common RNA modifications, such as N6-methyladenosine, 5-methylcytosine, and pseudouridine. The deposition and roles of these modifications in coding and noncoding RNAs are summarized in detail. Based on the RNA modification background, this review summarized the expression, function, and underlying mol. mechanism of these modifications and their regulators in cancer and further discussed the role of some existing small-mol. inhibitors. More in-depth studies on RNA modification and cancer are needed to broaden the understanding of epigenetics and cancer diagnosis, treatment, and prognosis.

Yang, Hongmei;Ren, Jing;Zhao, Mei;Chen, Chen;Wang, Fang;Chen, Zilin research published 《 Novel electrochemical immunosensor for O6-methylguanine-DNA methyltransferase gene methylation based on graphene oxide-magnetic nanoparticles-β-cyclodextrin nanocomposite》, the research content is summarized as follows. The detection of methylation level in O6-methylguanine-DNA methyltransferase (MGMT) gene is of great significance for diagnosis, prognosis and treatment of glioblastoma. Herein, we proposed an electrochem. immunosensor for detection of MGMT gene methylation. Graphene oxide-magnetic nanoparticles-β-cyclodextrin (GO-Fe3O4-β-CD) nanocomposite was covered on electrode, and then anti-5-methylcytosine (5mC) antibody was immobilized on modified electrode via host-guest interaction with β-CD. The immobilized antibody specifically recognized and directly captured 5mC on DNA containing MGMT promoter sequence (MGMT-DNA). The methylation level in MGMT-DNA could be evaluated using Ru(NH3)3+6 as an electrochem. signal indicator. The redox recycling of Ru(NH3)3+6 was triggered by Fe(CN)3-6 and further amplified current response. A detection limit as low as 0.0825 pM was obtained. Finally, this electrochem. method was successfully applied to anal. of methylated MGMT-DNA in biol. sample and detection of other methylation modifications, such as N6-methyladenosine in RNA.

In theory, deamination should occur at equal rates to both 5mC nucleotides on opposite strands. In most cases, the resulting T:G or G:T mismatch can be repaired by thymine DNA glycosylase activities. However, while some hotspot-associated CpG mutations have approx. equal numbers of mutations that resulted either from C>T or G>A in a CpG dinucleotide, many showed strand bias, being skewed toward C>T of the first base pair or G>A of the second base pair. Using the IDH2 Arg140 codon as a case study, we show that the two possible T:G mismatches at the codon-specific CpG site have differing effects on transcription factor ETS1 binding affinity, differentially affecting access of a repair enzyme (MBD4) to the deamination-caused T:G mismatch. Our study thus provides a plausible mechanism for exclusion of repair enzymes by the differential binding of transcription factors affecting the rate at which the antecedent opposite-strand mutations occur.

Synthetic Route of 554-01-8, 5-Methylcytosine is a methylated form of the nucleobase cytosine occurring predominantly in cytosine-phosphate-guanine (CpG) islands that are produced by DNA methyltransferases and may regulate gene expression. Like cytosine, the DNA sequence containing 5-methylcytosine (5-mC) is able to be replicated without error and 5-mC can pair with guanine in double stranded DNA. However, DNA sequences containing a high local concentration of 5-mC may be less transcriptionally active than areas with higher ratios of unmodified cytosine.
5-Methylcytosine belongs to the class of organic compounds known as hydroxypyrimidines. These are organic compounds containing a hydroxyl group attached to a pyrimidine ring. Pyrimidine is a 6-membered ring consisting of four carbon atoms and two nitrogen centers at the 1- and 3- ring positions. 5-Methylcytosine exists as a solid, slightly soluble (in water), and a very weakly acidic compound (based on its pKa). Within the cell, 5-methylcytosine is primarily located in the cytoplasm. 5-Methylcytosine can be biosynthesized from cytosine. Outside of the human body, 5-methylcytosine can be found in tea. This makes 5-methylcytosine a potential biomarker for the consumption of this food product.
5-methylcytosine is a pyrimidine that is a derivative of cytosine, having a methyl group at the 5-position. It has a role as a human metabolite. It is a member of pyrimidines and a methylcytosine. It derives from a cytosine.
5-Methylcytosine is a nucleic acid that is found in the DNA and RNA of the cell. It is an important component of methylation, which is the process by which a methyl group is added to a molecule. This process can lead to cellular transformation, a process that can cause cancer. 5-Methylcytosine has also been shown as a molecular pathogenesis factor in infectious diseases such as HIV and herpes simplex virus type 1. The presence of 5-methylcytosine in nuclear DNA has been detected by analytical techniques such as gas chromatography/mass spectrometry (GC/MS). There are many analytical methods, including GC/MS, that can be used to detect 5-methylcytosine in cellular nuclei., 554-01-8.
